Google Penguin update causing search traffic slowdown

All of my sites start losing traffic after Google Penguin updates, most of the my sites are affiliates sites. Although I have less affiliate links used on my sites, my sites got penalized for using affiliate links. I have been using various plugins to cloak the links which is not good idea to start with.
